As far as the Geth are concerned, possibly use Binary code for simple letter and number combinations? I imagine a lot of the capitol ships on the Reaper side that aren't the Reapers themselves could have numeric designations.
Such as: A1 = 01000001 00110001

I imagine if the mod attempts to be too realistic they would have to make up their respective alien word for each ship and provide the phonetic spelling. The Geth have shown they are not totally beyond sentiment and analogies. I'm thinking the Geth capital ships should have names like "Union", "Unison", "Unified", "Nexus", "Resolute" or even "Host" or "Dreadnought Platform host"

That sounds like a better idea than mine, and it would be easier for the player to be able to distinguish each of the Geth ships from one another.
With the Collector Battleship, as I understand that is still happening, or at least the biggest Collector Cap Ship that's going to be in here, I think that one of the names that should be used for it is Penumbra Apex.
The Penumbra Apex was the flagship of the Prothean fleet according to Javik and I think it would serve suitable irony if that ship now served the Reapers as well. As far as the rest of the Collector ship names, maybe poetic variations of astronomical terms, similar to Penumbra Apex, that I can't really think up right now.

....What about Cerberus Ships? The only one we know by name is Elbrus, from the Invasion comic (and that was a heavy cruiser), but since i think Cerberus has more of a Civilian-classy style, their ships could be named after famous artists, generals or radical thinkers (to be different from the alliance convention) Es. Ceasar, Beethoven, or Robespierre.

Though, I don't know about that. I think that rather than going off of their name, one should try to think of ship names that reflect their philosophy in some way. Such as a carrier being named Machiavelli or something along those lines.
As I think Greek and Roman mythology, specifically the names of the Goddesses, are better suited for the Asari.

The Asari goddesses already have names, and there is no point to them taking names from human mythology.

While true, as I recall we don't have that many names at our disposal from Asari Mythology. Perhaps using Greek and Roman myth as backup once those names are exhausted so repeats are at a minimum?

I wouldn't even go as far as to say we should use human mythology as a backup for the asari. Besides names that are similar to "destiny ascension" are available. For example "Apotheosis" "Fate" "Divinity" etc.

Returning to Cerberus i think we should use the roman gods names for Cerberus Dreads, as a reference of their power, while for the carriers and command ships i still believe names like "Wagner" or "Cesare Borgia" would be more fitting, because of their directional role...

I like this idea a lot. Command ships after important leaders and carriers after important thinkers. [i.e. The Command Ship Napoleon or like you said Cesare Borgia. The Carrier Machiavelli or Neitzsche, although not sure about Neitzsche after looking him up.]

But I don't think Cerberus would care to follow the Alliances naming standards, though maybe it would be best if a Cerberus ship was named after him. You know, keep the Humanists with the pro-humans.
